France international Mathieu Valbuena scored a wonderful chip to give the capital club an early lead but visiting full-back Douglas scored an own goal to restore parity in the 28th minute.
Former Arsenal forward Andrey Arshavin sent Zenit ahead five minutes before the interval, although centre-back Chris Samba looked to have snatched a point for Dynamo in the 82nd minute.
But there was further drama to come as Igor Smolnikov snatched the points for Andre Villas-Boas' men a minute from time.
Defending champions CSKA Moscow sit alongside neighbours Dynamo and Spartak six points behind Zenit after a recording back-to-back wins with a 2-1 triumph over basement boys Arsenal Tula.

The visitors levelled five minutes into the second half through Aleksandr Zotov but Finland international Roman Eremenko fired home on the angle in the 78th minute to make it two goals in as many games since moving to CSKA from Zenit.
Spartak were 3-1 winners in a Moscow derby against Torpedo.
Quincy Promes scored a goal in each half and Jose Manuel Jurado made the points safe in the 72nd minute before Hugo Vieira netted a late consolation for the visitors.
Kuban Krasnodar are alongside the CSKA, Dinamo and Spartak on 15 points after playing out a goalless draw against Terek Grozny, who lie a point further back, while Amkar Perm put their early season struggles behind them by defeating Ural 2-1 in Monday's other game.
Ural only sit above Arsenal on goal difference with a solitary point and Rostov join Torpedo Moscow in looking over their shoulder with four points from seven outings having gone down 2-1 to Rubin Kazan.
Lokomotiv Moscow drew 1-1 with mid-table counterparts Mordovia Saransk and Ufa were 2-0 winners at Krasnodar.
