Bowyer's fourth goal of the season elevated him to top scorer at St Andrew's and enabled Birmingham to make it four games without defeat, as they climbed away from the Premier League relegation zone.
Fulham had the first chance when Bobby Zamora cut in from the right before flashing his shot well wide.
Zoltan Gera was next to threaten but his header from Clint Dempsey's cross failed to test Joe Hart.
After a sluggish start, Birmingham made their dominance count on 16 minutes when James McFadden flicked the ball over the Fulham defence for Bowyer, the midfielder controlling the ball well before lobbing it over Mark Schwarzer.
Bowyer timed his run perfectly to stay just onside before cleverly hooking his shot over the advancing Schwarzer into the corner of the net.
The Cottagers tried to respond and Gera had a long range effort deflected for a corner and Birmingham centre-back Dann blocked a powerful shot at close range from Paul Konchesky.
Fulham looked sharper at the start of the second period and enjoyed the the lion's share of possession.
Birmingham were forced to defend for the majority of the second half and had to survive some nervy moments as Fulham piled on the pressure, Clint Dempsey going close with a header that Hart had to palm away.
Damien Duff and Zoltan Gera also went close but couldn't find a way through as Birmingham hung on to move level on 15 points with the Cottagers. This was one win they would not be denied.
